Ok, some news with this car. The EGR sim is working, but the EGR solenoid does not receive power from the computer. Seems the computer uses a few readings to command EGR to open.
I experimented with an EGR solenoid today from the 99 G20 and I get 8 ohms of resistance across the terminals. You should be able to just keep the solenoid plugged in and it will not throw a code.

No, it isn't anything like that. But the pedal is making a "popping" noise now when the clutch gets pushed in. Sounds like it is coming from the transmission.
Clutch was working fine before the motor swap. During the swap we put in a double diaphram pp with a sprung 4-puck clutch. Now, only adjustment issues.
